The brand is most important. What you do, what objects that are part of what the company is, the official color scheme of the campany, the official font face,etc.. There are many many things to consider.

If the website is a company website it should feature contents about the company and the nature of the business the company does. The website should also feature the products and services of the company. The theme color for the website should match the theme color of the company.
The logo should match the nature of the business performed by the company. The logo should reflect the basic ideology of the company. The logo color should be same as the theme color used by the company.
