If your urls have changed on the pages you are trying to get indexed, make sure that the sitemap has been amended and that it is not still containing the old urls.

You should ping your site and your should submit a sitemap to google. Use something like pingbomb.com....

It looks like you are going to start from scratch when the filenames have changed because the search engines will be lost in the direction for the web pages. Uploading new contents can get the attention of the search engine crawlers and perhaps they can do the needed adjustments. But maybe there is a way like the suggestion above regarding the sitemap.
