Write the reason you're deleting this FAQ
I am hoping for some guidance here. I have started doing almost everything for my own websites now.
I started working online in 2012 with an online store, then I added a sub-domain for my store. The main website was the retail store and the sub-domain was the wholesale store.
Then I got sick and tired of running an online store and learned about blogging and affiliate marketing.
In February this year I closed my online stores and I am only using the website now (not the subp-domain) to blog.
My SERP has gone down big time since doing this.
I had so many pages, products and posts that no longer applied so I did redirects for these things.
What can I do now to clean up my website. Yes I know this is probably a big question to answer!

I understand. The plugin only automates what you can do manually in htaacess file anyway so it literally puts those rules in that file for you when you create the redirect rule using the plugin anyway.
If you can't restore the site then the best thing to do then as in all cases is to add more fresh content to the site, some new high quality backlinks and sprinkle in some social signals to those new pages for good measure. If the site is already getting organic traffic then it's ranking for things so with some determination and a little time you should be able to get it back to the same sort of state as it was in before you made all the changes. With regards to how much traffic it's getting I mean.

Do you have a backup of your site before you made all of these changes? If so, I know its a long shot, but in an attempt to get your ranking back, you could try restoring your site to how it was BEFORE you made all of these changes. Sure it might look messy but pages and posts on your site are like roots of a tree, the more roots (pages) you have in the ground, the more nutrients (searches) your site (tree) can soak up. I know that's a funny definition of a website but that's what's going on here by looks of it. If you cut the roots or branches of a tree off, the tree withers and dies. But by nurturing your tree and only pruning the branches and letting the roots grow, you are strengthening your tree (site).
So if you do have a backup of your site before you made all these changes, you could try restoring your site to that so that all the pages, product pages etc exist again. Plus remove all them redirect rules as they can play havoc on your rankings. And then slowly, Google will start seeing all those pages, product pages etc again and start being able to rank them again by showing them in the SERPs (Search Engine Results Pages) again. But that might not work because after you make a big change on your site like this it even if you restore it, Google may view your site differently. But in all cases - it's worth a shot!
Also do you use Google Webmaster Tools for this site? It will tell you if your site has received a penalty for anything, what it was and from that you will know what it was and how to deal with it. So make sure you're using it as also it will show you about any broken links, missing pages etc etc.
